Flying into JFK Airport? I recommend taking the Airtrain ($5) to the Jamaica Long Island RailRoad (LIRR). Then take the LIRR to Port Jefferson ($9):
http://www.mta.info/lirr/Timetable/lirrmap.htm

  1. When you arrive at JFK airport, follow the signs for AIRTRAIN, which is a tram from the JFK airport to different train stations. The AIRTRAN runs in a loop. So once you're on, there is a map on the Tram. You should take the AIRTRAIN to Long Island Rail Road (LIRR), Jamaica Station. Most people are going that way, so ask someone on the tram if you are unsure. It takes about 10 minutes once you get on the tram. When you arrive at LIRR, you will have to buy a $5 MTA card to get out. Once you're out of the AIRTRAIN, you will leave and walk into the LIRR Jamaica Train Station Terminal.

  2. Take the Jamaica LIRR to Port Jefferson LIRR. The Long Island Railroad is a commuter train that will take you to NYC or various Long Island Locations. Here is a map: http://www.mta.info/lirr/Timetable/lirrmap.htm. So, at the Jamaica station, go to a ticket machine. You want to buy a 1-way off-peak ticket from Jamaica Station to Port Jefferson Station (it may be an on-peak time, but that depends on what time you are leaving the station. If you buy an off-peak ticket, then you can pay the difference on the train without a penalty if it happens to be "on" peak.). The off-peak ticket from Jamaica LIRR to Port Jefferson LIRR is $9. http://lirr42.mta.info/fares.php WHEN you give the conductor your ticket, tell him or her that you are unfamiliar with the LIRR and want to understand where you need to change trains. (Most Port Jefferson trains require that you change trains at either the Hicksville LIRR station OR the Huntington LIRR station). Tell them to be specific as to what you need to do. Most of the time, you get off the train and then the Port Jefferson train follows on the same track (sometimes, you need to go to the other side of the track).

  3.  Arriving at Port Jefferson LIRR Station. The PJ LIRR is the end-of-the-line http://www.mta.info/lirr/Timetable/lirrmap.htm, so everyone gets off when the train gets to Port Jefferson. You can either walk from the train station to the hotel or cabs will be waiting for you at the station.
